Are you recording into any high latency plugins? Does it sound in time when you are recording? I just struck something similar yesterday. The setup was: midi keyboard > Waveform Chord Companion > Waveform Pitch Shifter ( here's the latency) > Serum. I was recording midi and it sounded ok playing it in, but the recorded midi clip was offset by the pitch shifter latency. Didn't figure a solution yet apart from disable problem plugin.
